Some municipalities and districts have, but nothing on the national or prefectural level yet, as far as I know.

This was released in January 2016. In 2015, Tokyo’s Shibuya and Setagaya wards were the first to start issuing same-sex partnership certificates. A few more followed suit since then. Have a look at the relevant Wikipedia article, if you’re interested.

The Shibuya certificate is also a major plot point in I decided to fake a marriage with my junior (♀️) to shut my parents up.
