I only read it as "you're going through a phase" in the context of Mikoto (the student) having a crush on Kaoru-sensei. While it's true that the previous romantically-interested student (whose name escapes me) eventually moved on and got married in a het relationship, I'd say it's pretty crucial to understanding the work to start from the angle that Mikoto's serious in saying that her romantic interest in women won't change, even if Kaoru-sensei regards the affection Mikoto shows her as inextricable from their current roles and the power dynamic between them. If that weren't true, I don't think she'd rebuke the previous love interest's claims that she'll feel differently in the future so This is what makes the story that's been translated so far so interesting to me; it's entirely possible that there will be a context in which the two of them could enter a relationship together, even though I think it's fair to say it would be grossly irresponsible for them to be engaging in a relationship while Mikoto is a student.
Like the manga seems to be saying "sure, it's entirely possible that your sexual preferences will change over time (and for people looking for a specific life trajectory it may be easier to mold them to suit) but that's not true for everyone and it's certainly not true that it's better that they do". Which is a pretty significant and thoughtful idea that I rarely see in works like these!
