You fail to consider that if someone is taller, or has a deeper voice, or is more muscular, or takes a more active role in the story, they clearly must be "the man" in the relationship.

As for NicoMaki, I suspect a big part of the reason is this:

For me it's less about the top Nico and more about the bottom Maki.
Like, Maki'd be way too embarrassed and tsundere to actually be able to top effectively and consistently. Nico on the other hand would immediately get topped by anyone who wanted to top her but she'd also easily top anyone who lets her.

For me it's less about the top Nico and more about the bottom Maki.

Maki is also an only child and is used to being pampered and doted upon. Whereas Nico is basically the head of her household, and is used to getting her family all marching in the same direction.
