This has a generally depressing feeling, kind of sweet but also bitter.
I kinda dislike that Bocchi is hung up about the implication that kita-san wasn't a virgin when they started smashing. To be fair, its totally in character for Bocchi to be insecure about it but I wish they resolved it instead of leaving it with a downer feeling.

To be honest, this one-shot felt more like they were friends with benefits, and their friendship seemed a bit rocky. Especially with how Bocchi mentioned they'd passed by the store many times, it gave the impression that there wasn’t much genuine connection or chemistry between them, other than sex. Maybe it’s just me, but it also felt a little possessive. Like when Ikuyo says, “Your first will always be me,” and Bocchi replies in her head, “If only I could have been your first too.” I guess that’s why it felt kind of gloomy to me, but again, that might just be my perspective (and this is only a 16 page oneshot).

I think I would agree that it felt more distant than lovers / dating, more of an unhealthy sexual relationship that was possessive as you said. I should say also when I say partners I say that in a broad sense where I'm including friends with benefits, romantic and/or sexual relationships that have hang ups on virginity, either not being a virgin or being one, can lead to difficulties and potential destruction of the relationship if there's not proper communication and feelings being addressed. With the mentioned possessive element here, that I think we're in agreement on, the "if only I could have been your first" feeling needs to be addressed.
I wonder how much the feel would change if they were in a nice hotel rather than a seedy smelly one. Or if they didn't have to be furtive.

I feel like the hang-up on Bocchi not being Kita's first is less a "purity" thing, and more that Bocchi is incredibly insecure in their current relationship. The two are obviously friends with benefits, but I get the feeling Bocchi wants them to be more. Her lack of self-esteem holds her back from expressing her true feelings, instead relying on their current physical relationship to eek out any amount of romantic satisfaction she can. The hang-up on Kita having slept with others is Bocchi projecting the notion that maybe, had she been Kita's first, they'd have that extra special connection. Plus there's the worry that this relationship really isn't special in any way, and that any attempt to close the gap could leave Bocchi as just another previous partner.
I do get why people get icked about it, but I just don't feel like it's what the author was implying here.
I had fun and turned on the song when I got to that part of the story, kinda fun experience.

Plus one way or another there's definitely a feeling of unease here, where I hope they work things out and can find a way to be happier together.

I'm pretty sure that's the right interpretation. Bocchi's thought "Wouldn't it being nice if I could have been your frist too" came only after Kita told her "Your first always would be me. Only me, everlong." Kita was telling her that no matter how many people she meets or how closer she get with them, there's a place that only Kita have (the person who took Bocchi's first time) and nobody else can take that place, nobody else can have that closeness with Bocchi.
Whatever if they're friends with benefits or a couple (for what is show, I think both are possible) is clear that both have romantic feelings for each other. Kita's jealousy towards the girl who aproached Bocchi clearly shows she sees Bocchi as more than a sexual partner (there's no reason to be jealousy for fans or people getting closer to her if she only care about her body), and the lyrics of the song (everlong) playing while they're having sex talks about someone who wants to keep the closeness they have with another person forever but is afraid because they think that are losing it or can lose it. I think that is describing the feelings both, Bocchi and Kita have about their relationship.
From Kita's side, she at least has the fact that she took Bocchi's first (and if they're in fact dating, also the place of first girlfriend) as an insurance that no matters what happens in the future, she has a special place in Bocchi's memories/heart that nobody can clain now, a unique conection with her. Bocchi on the other side has nothing. From her view point at least, Kita already had another partner/s (romantic, sexual, both, it doesn't matter), so, for Kita there's nothing that difference her from "the past one/s". That is what makes her regreting not being "Kita's first", the fact that she has no significant thing to tie herself with Kita, which prabably makes her think that for Kita she's another "temporary partner" that she can drop whatever she gets bored of her (because again, that's what Bocchi thiks popular girls do).
At the end, this is a story about two people who really love each other and want to be together forever but are insecure about having a future togeter, while at the same time being unable to share their feelings/worries with their partner.

As readers, we often find ways to interpret the work and search for our own answers. That said, from what I’ve read, Orihi Chihiro’s writing always seems to carry a naturally gloomy atmosphere. There’s something about their style, a kind of quietness, that creates that feeling. So even if the author didn’t deliberately intend it, the tone emerges naturally through their writing.
At the end, this is a story about two people who really love each other and want to be together forever but are insecure about having a future togeter, while at the same time being unable to share their feelings/worries with their partner.
Yeah, I agree with your post. I do think Kita also wants to have something more than the physical relationship, her actions after sex definitely hint at that, but she seems afraid to approach the topic directly, and Bocchi doesn't really get the signals Kita is trying to send her.

The style of writing and art definitely helps get us into Bocchi's mindset, which is quite dreary here, but I think there's still a tinge of familiarity in it that hints that maybe things get better. But they're both still high schoolers, and one has to wonder if they have the emotional maturity to face this issue head-on and confront one another, or if it's something they let slip by and fail to properly address.
It's an ending that makes you yearn for more, which maybe helps you understand the characters perspectives all the more

However, if that was a genuine question; the blue on the cover is the same shade of blue as The Colour and The Shape and the lyrics to the song are literally in the manga itself.

Set aside the very relatable teenage angst here and go listen to "Everlong" (best ever Foo Fighters song) and imagine two people fucking to that. Have that music in your head when you re-read that part. It's perfect. My compliments to the artist on their excellent artistic taste.
