How's it crack when Rider has a canon crush on Mitsuzuri?

Well first of all, your definition of canon is rather loose it seems. Unless it's been confirmed by Nasu offhand somehwere, the Visual Novel does not actually point it out. It's mostly portrayed as a hunter-prey kind of deal with obvious fanservice/joke connotations.
Secondly, Ayako very clearly opposes the idea intensely and is afraid of Rider. Crack ships are usually ships that cannot, should not or make no sense to happen.

I am sure she was already in love by chapter 16 but in denial. Nakatani did a great work using tje visual storytelling to prove this, including parallels to early chapters.

If you think despite Rider's clear attraction to Mitsuzuru it makes no sense to ship them, in the same sense that, say, shipping Rider and Waver, who never met, then sure, that's a crack ship. Rider x Mitsuzuru never was an official couple (which would negate the point of shipping in the first place, and in fact I don't think there're few among Fate MCs), but between "official couple" and "crack ship" there's a big abyss.
