I'm not so sure since she's drinking a cup as well. I think the Cafe girl was just fangirl-ing too much to notice. I figured she just disappeared to get an umbrella.

There's some sort of symbolism here with her disappearing and getting an umbrella for the rain but I don't quite understand what's happening

That scene probably simbolize how lonely she will feel if Kanon wouldn't be there. It seems that this story take place between the incident of PasuPare and her getting along with Aya, so probably Kanon was the only point of support of Chisato.
