Actually, as I've heard it, the reason why she ever started being depicted as transsexual is because the American branch of Nintendo had concerns about the player character (a man) beating up a woman (this was before the rating system). So, the Japanese creators responded by putting out claims that she was a "new-half" (as they put it).

Now that I think about it, I think this absolutely could have worked, except now the show's over and Nui lived and died without any redeeming qualities.
