There is Shoujo Sect (sorta, where one of the two main character is a Dom with a harem) and Corruption's Finale. But yeah not enough serious S&M Yuri. Too many of them were played just for laugh or just plan echi with not enough proper development.
I wanted to read more as well as will love to get more ideas for my writing. Currently writing a fanfict with BDSM side-theme btw (Kuroneko and Ayase in Oreimo, which was kinda potrayed as canon in the novel ^^).

Wait. So Ayase wanted to bang Kyousuke or not o.o? I have no idea because anime did really poor job on explaining what she wanted. She was supposed to love younger sisters, but there were too many hints that she wanted Kyousuke to love her altogether =.=
About yuri bdsm, there is comic Sunstone. It isn't manga but it has everything you ask for.

Kirino is Kyousuke's younger sister. And she is actually a hopeless brocon. Ayase is her yandere girl friend, who really admired Kirino, but also interested in Kyousuke because she wanted to marry into Kirino's family. It sounds silly, but all of the girls were only 13-14 and very immature when it comes to romantic relationship in the novel. Kirino aside, she actually is over-matured for her age, believe it or not
I didn't watch the anime, but read the entire novel. Long story short. The reason I wrote about Ayase x Kuroneko (and believe it's canon) is because:
Both of them actually started with really hating each other. As Kuroneko support the sibling's relationship, while Ayase opposed it. Then suddenly one day Kyousuke accidentally walked in and see Ayase was stepping on top of Kuroneko, and both were breathing hard and looked very excited. Long story short, Ayase was always described as a bit of a sadist. Kuroneko realised it, and tap on it to reconcile their relationship (by allowing Ayase to dominate her a bit). Supposedly a one-off thing as after that they accepted each other's POV regarding Kirino
Then later on, it was Kirino turn who accidentally walked into seeing Ayase and Kuroneko SM play again (where Kirino asked whether the two were going out). They both denied of course, but by then both have became much closer friends, and indicating they still meet from time to time privately for those acts
The biggest thing that the novel showed to be different with the anime IMO is: in the anime, the harem component was the main theme. In the novel, the harem component was sorta fan services/ keep the ending from being not too obvious. It's actually suprisingly a really good read

I really liked first half of the show, especially first 2 episodes, when Kirino wasn't annoying as hell and hitting Kyousuke for every cliche ever (slapping him because he saw your panties that YOU dropped? seriously?). For the most time she was portrayed as extreme otaku with love for younger sisters characters and Kyousuke helping her finding friends etc. was actually pretty nice. But then suddenly we are getting hints that Kirino wanted to get into Kyousuke's pants altogether. Then why the hell you started being mean to him which made you grow apart in the first place and then complaining that Kyousuke doesn't like you anymore =.=?
Honestly later one the only reason I watched it was because Kuroneko was my favorite character and show was worth watching just for her. Now that you mention, every female character really was aiming at Kyousuke. Expect for Ayase which didn't really liked him that much from what I remember. Ayase was ok so I don't mind her ending up with Kuroneko, but didn't Kuro had clear feelings for Kyousuke? She even went to his school. I thought she fit much more than Kirino at least. Still anime didn't strike me as clear harem show so idk.

Spoiler-ish. But Kirino is actually a hopeless brocon. The reason she treated Kyousuke like crap is because he has changed so much from the brother she loved, that she kinda rejected him (she later described that the one she loved 'has left for some faraway place'). And their relationship didn't improve until Kyousuke started to slowly return to his old selfless self.
As mentioned, don't know about the anime. But Kuroneko actually is a very very close friend to Kirino despite the two seemed to treat each other like crap in front of others ( Kirino told Kuroneko every of her secret). Kuroneko was inspired by Kirino to change herself to be better, and the reason she started to get close to Kyousuke after Kirino left to US, is because Kirino asked her to take care of him.
She later went out with Kyousuke to spark Kirino jealousy so Kirino had to be honest with herself. But then soon broke up with Kyousuke as she know how much that will hurt Kirino. And unconditionally support the sibling relationship toward the end.
Kuroneko basically is a very complexed but also manipulative character. Her crush toward Kyousuke basically is her short-term selfish desire. But also a tool which she used and readily sacrificed for her long term selfless plan (get the siblings back together). She is literally a support character who was there in the novel to support Kirino in her quest. Even the arc where she's the main character, was of her showing others how much Kirino has inspired her.
The only exception is: of course her SM relationship development with Ayase which completely independent from the sibling storyline and served no motive. Except Kuroneko enjoyed it, and it get the two closer

In anime he is always portrayed as pretty selfless. It isn't like he treats Kirino like crap or act like a jerk. Kirino is the one acting jerkish and when she ask him to help and do other stuff, he never refuse. There were actually few scenes where Kirino was so obnoxious that it was the right reaction to decline and call her on her bs. I seriously wanted him to finally snap at some point, but he never didn't. He actually comes more as wimp than selfless person. So anime really does poor job, because he never stopped being selfless, but Kirino started to dislike him anyway.

Well they started by hating each other, but it turned out to be typical friendship where you keep on arguing with each other because you actually like doing that. So yea they were good friends in anime too, but I got a vibe she just liked Kyousuke. Well anime never goes do the point where him and Kirino are together (and thanks for that, because I wouldn't be able to endure that), so I guess Kuroneko's entire sacrificing and supporting was just never shown. Wait, there is a second season I totally forgot about. Well screw it. I'm talking first season only =.=

Yeah sorry. It should be girl friend m( _ _)m
But yeah like i said the anime Kirino kinda bugged people out because when you cut out all of the corner, you tended to trim out all of the depth of a character, and left them with a single stereotype. I suppose, Kirino suddenly found herself to be a violent tsundere and little more than that.
That's why if I tell you now that Kuroneko actually is a bit of a masochist (also to get back to the thread topic), it will sorta hard to believe. But as spoiled above it's actually canon. Sort of.

But yeah wondering why there is so few yuri manga that has a dom+sub or BDSM relationships. Maybe the whole cliche of "yuri/class S/ sub-text relationship must be pure and platonic".... sorta conflicted with the adult theme of BDSM?
