It's really up to interpretation. Personally, I think they just grew apart and broke up. There were no clues that she passed away, she was just presented as a fleeting thought, unable to be grasped. Most high school relationships don't last and I think this is a good story of those melancholic feelings that come with them.

I wasn't expecting there to be actual supernatural stuff here, it seems like the kind of manga that includes a set up for it but reveals it wasn't supernatural stuff at all in the end

I predict that Yuu will not like Ami back (she seems straight so far) and when she rejects her, Ran and Ami will fall in love. Another possible plot line is a love triangle I suppose.
