Well I'm thinking of introducing "accompanying tags" and so on. For example, if something comes with a Pairing: Luka x Miku, it's by nature a Yuri; and by Pairing: Remilia x Flandre, an Incest would be almost certain.

And there might be even further relationships. Pairing: Ryuuko x Satsuki and Incest might make a spoiler if you combine their semantics, but the image itself doesn't need to be a Spoiler at all.

Doesn't really sound neccesary at all to me. If something needs both tags, we'll just add both the tags. Adding a feature to do both tags at once sounds like more work than the easiness of just adding both.

Well, there are much more chapters existing here on DR where multiple tags can be associatedly applied. E.g. many of the Doujin: Touhou Project.

Tags can be tagged, actually.
Flandre x Remilia is tagged Incest Touhou Project...not sure if those sub-tags are seen in search though.

Actually, there are a bunch of pairing tags that aren't yuri at all, just the two characters being close. That's particularly true for Touhou.

Yeah, that's part of why it's not really worth it. Stories like those which focus on the relationship but aren't quite yuri need the tags, and manually removing those every time would be more work than just adding them like normal.
