I've been wondering for a while: since back then Pokemon Yuri was nothing. But right now, this Lillie x Protagonist became a big thing. What happened that made this ship happen? Was there a moment in the game that made it like this?

The prota saved her Nebby from a Pokémon attack, traveled with her, and helped against her psycho-mother, Lillie grew up thanks to Moon she want to become a trainer too and this two had a little talk in the rain and after the rain a rainbow appeared (okay that's not important)
But they weren't hand-holding, so it wasn't that lewd.

So like, does lily basically have the same dialogue for the male as they would for the female character? Als Huniepop or fate, so it’s yuri by player choice?

By her dialogues and reactions, Lilly seems to have a love interrest for the protagonist (if I remember right, a little more present in Japanses), and that fact is true for both male and female protagonists.
Since a lot of artists seems to have played Moon with female protagonist, they drew the pairing as they saw it, and the yuri pairing with Nebby being Lunala stuck.

Just confirming that, yes, her dialogue is exactly the same for both player characters with only minor differences (i.e pronouns). And since she's written like a love interest, and the female pokemon protagonists tend to be more popular, everyone just seemed to put two and two together.

This artist also made MizuLillie doujins, but unfortunately none of them were translated.
For whoever is wondering, yes, it's the same guy that makes lactation fetish Yuri manga, but these MizuLillie doujins are completely SFW (which actually makes me kinda sad because I really wanted to find at least one NSFW MizuLillie manga).
