Yeah, I really can't figure out how "I'll strengthen my genes!" makes any sense in this context. It's not like she has an understanding of her own genome, so what exactly is she doing? I guess maybe since she's the only one who knows that bodies are made of cells, she could slowly regrow it cell-by-cell, but that's not what it says.

Misogyny can definitely be a factor in how female characters, including villains, are depicted. Exactly how can vary, but lots of works of fiction depict women who don't fit into traditional roles as antagonistic figures who then get "put in their place" by the events of the story, including those that you might not think of in those terms, like comedies. There's also the recurring trend of having female villains be dressed provocatively and sexually aggressive, because a woman is supposed to be demure and chaste and having her express sexual desire is "sinful" and indicates her wickedness.
In the case of the sort of "villainess" role that stories like this one are subverting, they're romantic rivals to the protagonist who lash out in their desire to get or keep the attentions of a man. There's definitely a stereotype directed towards women as "jealous" and "catty" and constantly fighting over men's attention, which certainly has its roots in misogyny and presumptions about women's roles in society being based on their relationships with men. Which is to say that, yes, even stories written largely for (and possibly written by, although that's not always the case) women like otome games do often have elements of internalized misogyny, subconsciously reinforcing the expected social role of women and negative attitudes towards them in the audience.
