Seeing as I'm pretty out of the loop in fate/, I am right in assuming Jeanne and Jeanne Alter are still technically the same person?
Afaik Alter versions are literally just the evil versions of them that have been corrupted by the grail, right?
I'm going to assume I made a witty joke until I am told otherwise.

Your close. It's because Gilles made a wish after Jeanne died. The Grail couldn't bring her back so he wished for her to be made. Or like that. I kinda skipped most of the Hundred years war arc.
